Custodes process is also fine-scale, so working on women makes sense even if the main recruitment was from boy babies according to 8e lore. Then there's Thunder Warriors, who aren't around as far as we know but could perhaps be female too given they do not rely upon some progenitor like a primarch.

Unlike Marines, which can be "mass produced" to some degree (get a bunch of suitable recruits, stick the geneseed in them, and see how many survive. Some Chapters have managed to build up their numbers after taking 90 % losses because they still had the geneseed and could crash-recruit new neophytes), Custodes are products of individually tailored gene-enhancement with the process having to be modified to best suit each recruit. They're the artisanal master-crafted luxury option to the cheap and dirty mass-produced Thunder Warriors (Marines fall between the two extremes: more stable than TWs but still able to be created in large enough numbers for the Emperor to have multiple full legions of them).
That does also mean that unlike the Marines there really isn't a lore reason why female Custodes would be impossible, since you already have to individually tailor the process to each recruit. The process would have to be modified to fit the physiology and genetics of a female recruit, but you already have to modify the process between any male recruits that aren't physically and genetically identical anyway. The question is just why bother recruiting female Custodes since the amount you can produce is so small anyway that you can pick the top 0,0001% of potential recruits and for the role Custodes are supposed to fill the higher peak body size makes males more suitable.

Custodes are so heavily augmented anyway that natural human aptitude hardly matters any more. -4 strength is a lot bigger deal when your stats cap at 20 than when you can slap a flat +200 bonus on top of that. Sure, you're still 2% lower than the theoretical maximum, but other traits might be enough to accept that slightly suboptimal stat.

The point is the world is supposed to work like ours with all of those caveats like magic and such, that's what makes it fantasy. Marines are one in a trillion select males who can take the geneseed and are the pinnacle of physical fitness and skill on their planet. Generations would come and go before a planet produced another marine again and that's if it ever does at all. This type of selection means that it would never, ever, in a hundred-trillion years produce a woman capable of becoming an Astartes, let alone a Custodes. Women can't even become force recon or navy seals in the US because it is impossible for them to make the cut. They would never make the cut to be normal marines or infantry if not for the complete slashing of standards that's gone on for the past few decades.
Female marines, or Custodes, would be sub-standard in comparison to all of their male counterparts. This would put them at the bottom of their chapter and they might even humiliate the name of their chapter with sub-par performance. To be equal, they would require more resources, placing an even greater strain on their bodies which might not even make it. And it does not even make sense to do that because you're taking sub-optimal candidate like a woman over almost any man if there's no shortage of people.
It doesn't matter how skilled she is, there will always be a better man. That's how real life works. And yes, this level of autistic detail matters.

Custodes retire when their reflexes get like microseconds worse than they were at their peak. There is literally no way that they would recruit anyone if they can't expect them to reach the same peak level of capability as the best of them.

Male and female are symbolically two halves of the same thing. Complementary yet different. Ying and Yang. Both halves of humanity serving directly under the emperor was a nice theme they had going on and it was captured very well with Valerian and Aleya in the Vaults of Terra novels. If you make Custodes mixed, they now represent the whole and SoS are just there as a side dish. I'm not gonna pretend GW treated them as equals but instead of this they could have given SoS more support and spotlight but now it's gonna be even worse.

Honestly if they are going to have female marine-alikes, Custodes are the best possible choice. As proto-marines it makes sense that the Emperor would have tried things for them that for one reason or another didn't make it to the 'production model' that is the space marines. Either it had a lower rate of success, or required parallel and incompatible technologies, you do it and it works but it doesn't prove to be worth persisting into the next phase of development because you have other options that are more reliable or whatever.
By having female custodes they can get points for having 'female marines' without ever actually having to include them in any meaningful sense, either on the field or in the lore.
