If they ate exclusively a single source, they'd evolve into a dead end. I seem to recall their planet having species that have effectively eaten themselves a state from where there is no turningback. Kroot need to consume a diverse variety of foods, which is a problem as the Tau want to both stop them from eating other species but also work exclusively for them, which would limit the genetic sources available to them.
Unless they ate the gene-seeds. Think one of the tyranid creatures came from this (wonder when we'll get a primaris version). But marine DNA should be identical to their DNA before the transition, the gene-seeds don't change their DNA anymore than a pig's heart gives a human pig genetics.

In the case of the Astartes, remember that HORRIFYING MUTATION is a standard side effect to unregulated use of the Geneseed. Combine that phenomenon with alien DNA, and while you might get Super Kroot, you might also get a bunch of slobbering flesh piles.
