IDW is uncanon. The comic both gave Eggman artificial daughters. Don’t you think if the comic actually mattered the Sega guys would send a note saying “we are planning a story featuring how Eggman would react to having a daughter, don’t make any stories using this concept”. The way Eggman treats Sage and Belle is completely different. IDW Eggman is basically a continuation of Archie Eggman where he was pure evil, game Eggman is less ruthless. The only explanation is that they are two different people.

Omens was awful and didn't adapt shit about Metarex, it just acted as a "sequel" but ignored all the hanging plot threads of the Metarex saga. It also somehow tried to make it canon within modern Sonic despite it making no sense.

Sega has been making Sonic fit whatever design or demography they want in the moment, which makes the overall IP messy. Everything is canon, but its a mess. But then there is Satam continuity fans who look at these discussions through the lens of how much more or less canon everything is compared to Satam continuity.
