The developers themselves admitted that the old evil team bosses were originally just supposed to be Battle Tree cameos. The Rainbow Rocket episode was something they slapped together late in production because it seemed like a waste to bring back every evil team leader for something as trivial as the Battle Tree.
It's just fanservice and doesn't pretend to be anything else. Them being from alternate universes is an excuse to do it without fricking with continuity.
