I don't see an issue with this tbh. Just make it incredibly rare, maybe even like real shiny odds. It could also explain in game shinies.

Instead of making the Lucky Egg an item rarely held by a rare Pokemon that's hard to catch, give it to the player for free during the story to reduce grinding

idk if bait but as of gen 9 you can do that in the overworld automatically by pressing minus on the pokemon in your party
The gimmick in the Max/Tera raids and few SV legendaries where you can only throw a ball to catch the mon when you beat them is the norm for every wild battle, and the catch rate is 100%
There's no more overworld. At a town, you have a small selection of locations in the form of a list you can scroll through, from Pokémon Center, shop, or gym. Selecting the Pokémon Center gives you the notification that your Pokémon are healed. No needing to waste time with a "cutscene". Selecting a gym gives you a list of 2 trainers, and the gym leader.
Once you've beaten the gym leader, you have another selection of items in the form of a list for the towns you can visit. The gym leader doesn't waste your time with dialogue, and there's no "cutscene" for getting a TM, you just get a notification that it's been added to your inventory. No wasting time wandering around a route, you have a list of towns that you "access" as if you had fly, and go to the next town with another list of Pokémon center, shop, and gym.
Another QOL feature is adding a timer in the corner to keep track of speedruns, and the option to gain no EXP and do a level 1 run, with opponent levels scaled appropriately.
Make less instant more like Escargo Express in Earthbound.
