New 3DS models can emulate SNES/GEN/GBA pretty well, but those aren't as reliable on the standard models. Anything earlier will work great though and some games from the above system still work through emulator, but many have at least minor issues.

I put custom firmware on both about a year ago and installed a bunch of roms, most GBA games are playable but a lot have minor slowdown. For instance, Pokemon is perfectly fine but Mario Kart GBA can only reach about 40-50 fps. SNES and GEN games tend to fare much worse. All of these run with little to no issue on New 3DS.
Some games seem to work better as VC injections and others seem to work better in emulator. This is all going off my experience and I'm sure other anons on this board have more expertise in 3DS hacking than me.
3DS has native support for GBA, all the hardware is baked inside. It's 100% accurate and fullspeed. Anyone mentioning issues is trying to emulate like a retard.
Played Chrono Trigger flawlessly on an O3DS. GBA shouldn't have any issues either, you can choose between injecting into the ambassador titles or using gbarunner2

They are shining examples of superior port work, and of fantastic 3D. archive 3 in 3d, with Sonic 2 and gunstar heroes, are goddamn eye popping, like something I dreamed up when I was a kid playing them.
nintendo 3d classic were ok too, not as good, but still worth it if you like the games. they just shit the bed with picking games that almost no one would fucking want.
finally in my mind, smt soul hackers is a worthy port/remake. the dq monsters games aren't bad either, though i dunno if they have translations. oh, and ocarina 3d is great. Not 100% accurate to the original, but looks great, pays great, runs at 60, and motion aiming/easy boot removal are among the good QoL changes. I'd recommend it over the 64 original for a replay. Don't care about majora so no idea if it's good or not, but I have heard people say they changed things around for no reason.
I've never played them myself but I love that they made two completely new music tracks for the OutRun port and put the apparently otherwise underused melody versions of the tracks in the AfterBurner one. That's some great fanservice.

Ultimate VC Injector, Open AGB Firm, amd TWL Menu are a must. You can use these to turn a 3ds into an all in 1 Nintendo device.

It's because you're using a shitty method to run them. It will never have good compatibility due to hardware limitations. Just buy a flash card.

If your 3DS has CFW (it should, since you're using TWL) then DS flash carts should already work on it.
