And it was 3 times longer than it should have been. 75 episodes? it could have been done in the standard 25 easily.

Ironically, the last major choice in the game has the smallest impact on the ending itself. It's what you choose to do (and not do) along the way.
Chrono Cross. Though that's because the alternative to killing the villain is altering time to make it so the villain never existed and repairing the damage it did
Tales of Zesteria does it, the main villain can randomly spawn in certain areas sometimes and if you have the right setup/cheese you can beat him right there
