in retrospect, maybe Mishima getting stupid enough to the point of developing his own palace would've hammered the point home better (to the player: "look, this could actually be you right now" and "victims are not innocent of X")
I don't think the game was trying to make either of those points with Mishima so it would be pointless. The point it felt like it was trying to make with him was that even a guy like that, who most would consider a loser, is capable of finding it in himself to stand up for what he thinks its right and work to effect change, both of which are more relevant to the themes of the game than going into about how victims aren't always innocent or something like that.
the game definitely wasn't going for that, but I believe it would offer something more didactically effective. I don't think there's anything "wrong" or "bad" about Mishima's confidant arch, and confidant archs in general.
I just think that it might offer some of the more deluded players more pause - the players who keep self-inserting into, and only into, the MCs role in (or as) a moral savior and therapist to all, despite how on the head the writing team already made the themes you listed.

I feel like Mishima existed purely to be a red herring for players because he could've conceivably played either Akechi or Maruki's role. He's just kind of an annoying c**t.
Not really, he's just too weak and insignificant to ever feel like he could be like that. At most he would be like Mitsuo or he would expose the PTs, but neither of those would make him final boss material. I think he's just there to show a layman, and a loser at that, who is willing to work towards change, and I think that's a good thing to have in the story seeing as, though it is acknowledged, the PTs have a huge advantage for taking people down that nobody would have in real life, and a lot of the problems in the game are resolved through these powers. Considering that, I think it's good to have a character who finds it in himself to stand up for what he thinks is right without having any powers, even if it's on a smaller scale. The only other instance you'd have of that otherwise is all the Confidants petitioning to get Joker out of jail, which is still something, but I think having Mishima's Confidant throughout the game helps with showing that too.

Futaba is absolutely a dull character, but her main story arc is pretty good. The only moronic part is the hacking stuff, but that's just your standard superhacker trope shit, I can't honestly give that much of a shit about her hacking every screen in the country because it's obviously not meant to be serious.
Makoto is terrible because her arc is "no I don't want to be a burden" and then she immediately makes herself into a burden and puts everyone in danger, while only managing to avoid being raped because the plot demands it. Futaba has a tragic backstory which is pretty much always a winner and a classic way of endearing the player to a character as they grow past it. I don't care for her much, but I can easily understand why people prefer her over Makoto, who is the worst written in a game filled with incredibly poorly written characters.
Makoto's arc is about breaking away from being a brownnoser who just does what she's told to do what she thinks is right instead, not about not being a burden. She may not want Sae to worry about her so much, but that is definitely not the focus of her arc.
