It's because they all went Gestalt, and gave over their genetic information to create Replicants that would live on earth until the diseases plaguing humanity were gone. Unfortunately, a problem in the gestalt process led to many of the souls of humans going mad as their replicants developed their own independent consciousness and sense of self over time.
After the death of Shadowlord, the gestalts were left to run even more rampant without his influence to control them, and in time they fizzled out, with no original human souls remaining. The replicants themselves gradually continued to die out one by one as their genetic programming deteriorated with no gestalts to draw from.
In short, "humanity" or "mankind" was fricked before Nier even happened, let alone Automata events after Nier.

Was the command lost at this point and she couldn't be brought back? I don't remember. Either way, none of the story mattered, they were brought back. I felt nothing for the characters.

There was an entire sequence of fighting first the hacked assault team on the ground and then another one through the entire bunker while trying to be as heartwrenching as possible about it. The events on the ground with 9s only seeing the stab were moronic though, might as well have him know everything and just be that raging mad that he denies reality at that point.

Oh yeah, that. Personally, I prefer the way that was handled to him knowing from the start. He still gets confronted with enough information that, if he were in rational state of mind, it would give him pause and make him question the circumstances. But, as you said, he's blinded by rage so he refuses to even consider any other possibilities beyond his initial assumption. But that rage needs to be justifiable first.
Also, him not knowing is better tragedy. If he knew from the start that 2B wanted to be mercy killed and still raged at A2 then he'd just be an entirely unsympathetic ass. And if one side of a conflict like this is just an butthole then it doesn't really work as a tragedy.
It's a lot like the ending of the first game. Nier not knowing diddly shit until he's way too deep to turn back is why, despite what happens, he comes across as a well intentioned person in a fricked up situation instead of as a monster.

Anyway, I imagined something more like 'nooooo I can still save you let me hack you or something' 'nooooo you'll get my roboaids stay away" and then a2 has to restrain him for his own good. More of a "I'd do self-destrucive things for you" -> "I'm on a self-destructive nihilistic rampage" angle.

Not really, no. He's certainly less reasonable than Nier was. But he's also in a more fricked up and mentally unhealthy situation, particularly because he had more time to stew in it. Honestly, I think the only reason so many people dislike him is because lots of people were drawn in by 2B and were never going to like the game switching focus to the robotwink. And their negativity towards him then spread even to people who may not have otherwise disliked him.
Your idea isn't bad and I do think it would have worked. But I still think it would have made him less sympathetic and his insanity and rage less "reasonable".
