I feel that they wrote Team Magma first and then decided later on they wanted to try version exclusive villain teams and then just shat out Team Aqua who are just a blue Team Magma with a sea motif. There's no way you can interpret Aqua's goal and find anything that makes sense.
Aqua is much more understandable if you look at the real world basis. the entire conflict is a debate about land reclamation https://en.wikipedia.org/wiki/Isahaya_Bay
Ideally Aqua wouldn't want to flood the land, they'd want to preserve the water that already there. Game Freak likely wrote it the way they did to make both seems seem more balanced but in practice just makes Aqua look suicidal.
Then again, reminder that Maxie's initial plan to create more land for people was to erupt a volcano what was already surrounded by land, and on that land is the near by Fallabor Town, full of homes and people that would be destroyed in said eruption.
