It's been a long time so please be gentle. Was Alice's species some kind of super Lamia or did she literally have the traits of all monster girls?

She's based in MGE echidnas. It's a particular subspecies of lamia that sometimes incorporates other species' traits, and their biggest deal is that they're super fertile and once they've had their first child that will always be an echidna like them, every subsequent child can be any monster species at random.
The MGQ lore however is a bit different, Alice is an Echidna true but she (and the entire Fateburn lineage) are composed of six "main" lines of monsters, and all monsters are derived of those.
So we have Kitsune (progenitor of all beastkin), Scylla (mermaids and most other sea creatures), Lamia (sneks, harpies and dragons), Slimes (amorphous creatures), Alraunes (plants and fairies) and Succubus (vampires, demifiends and, despite them insisting otherwise, elves).
There are some races whose progenitor race AFAIK are unknown, like insects and slugs, although for the latter I assume it's slimes.
Alice isn't a Lamia, from memory, there's even a scene where someone calls her a Lamia, and she gets offended. The Alice line are basically eldrich creatures from space who happen to look like Lamia. Also, Alice 1 isn't composed of the six monster lines, she didn't give birth to the ancestors instead, she used her natural affinity for flesh morphing to create them from natural animals and plants.

I thought it was more that they couldn't be permanently killed due to being more manifestations of forces of nature rather than people.

The mechanical spirits are similar in that they could potentially let the original ones be destroyed without causing natural disasters.
And if you're wondering, "well Ilias died in the end so why did nothing bad happen?" Ilias dying caused so much blowback that it literally removed her from the past too. That's the "paradox".
It's simple then, we just need to kill Alice the First problem fucking solved
It is also important to note that a) the Administrator Tower's timeline is a world where spirits were permanently killed, resulting in a nearly inhospitable desert with infertile soil and b) we already know that in Part 3 we'll be seeing alternative four spirits in the parallel dimensions, although we still don't know why.
My theory is that permanently killing spirits is a special characteristic from the forces of chaos, and that in every other circumstance "killing" a Spirit just causes them to be reborn in a new form, which would be what caused the the New Spirits to be brought into existence in the parallel universe.

The game itself disproves this idea. You say this, but the two most prosperous cities are human societies with high monster populations engaging in labor and commerce alongside humans. Granted, in one of them, the monsters are mind controlled at first, but, in the other, a whole 3rd of the population is monsters. There it is shown that not only is coexistence possible it can be extremely positive.
I far as I recall, this never happens. I think at one point Alice brings up the hypothetical of a monster who can only survive off of eating humans, and Luka admits to not being sure what he would do if he did encounter such a monster. However, as far as we know, no monster like that exists. Fully carnivorous monsters are rare, and all of them can live off of animal meat. Not to mention all monsters can survive off of a semen diet.

I think the originally trilogy is easily the best starting point. It's not an overly long ride by any means, and it's put together very well considering it's an H game. Good intimate story, kinda railroaded gameplay that feels like a puzzle until you hit part 3, where it opens up a little bit more.
Next would be playing Paradox, which has a much larger emphasis on gameplay, and a less personal story the MC Luka. It's not done yet, but the final part of the game is esitmaited to come out at the end of year, a translation of that will probably be years, lol. The first 2 parts mostly translated, with some small flavor text and a few other less important things not translated. I hope you like in dpeth rpgmaker gameplay, with a massive job and race system.
If you are a vorefag, there's 3 small vore spin off games. too, but they don't really bring anything good story wise.

You can recruit most of the generic monsters, and a lot of more important ones.
Two routes, Alice Route and Illias route, some companions are restricted to one or the other.
There are multiple timelines going on, including Luka and Alice's children from the original game being here.
If you like the gameplay of SNES-era JRPGs then you should drop everything right now and get that 2.41 version running before you're spoiled. You get exactly one chance in life to experience this game to its fullest and you won't get it, if you read too much about it or use the wiki.

Because SHRIFT is an actively developed game and the dev actually helped work on the collab, note that the Succ Prison girls also got special treatment because Shiki is heavily involved in Paradox already.
SHRIFT Dev is also so into minor details that he basically made a canon sequence to Kazuya leaving SHRIFT to MGQ. On the other hand the other collab characters but The Three Charms have someone extremely broken because of some single unique skill or just having a full set of unique gear. Problem is when everyone is overpowered no one is.
