Onaga will kill Fire God Liu Kang after his fight with a Kamidogu powered Shang Tsung (manipulated by Damashi) Onaga will then use the Kamidogu to travel to Edenia and destroy it recreating Outworld from the previous timeline.
Hanzo Hasashi is not in the game Liu Kang gave him a bloodless life with the family he lost in the previous timeline. You see this during a flashback in Fire God Liu Kang's chapter explaining how he created this timeline.
"Shang Tsung" is actually Shujinko who is being manipulated by Damashi and is stealing souls using the Kamidogu.
Johnny Cage gets his green aura from fighting General Shao Kahn in Edenia by copying his moves using his acting skill.
Kuai Liang kills the Lin Kuei grandmaster as vengeance for forcing smoke into the cyber initiative as the first subject. He then leaves the Lin Kuei and founds the Shirai Ryu. Bi-Han takes over as grandmaster of the Lin Kuei and labels both Scorpion and the Shirai Ryu as enemy number one no longer refers to him as "brother" but as "traitor".

The story is actually a pretty big appeal for the Mortal Kombat games. But after MK4, they're process just became throwing ideas into a blender and see what comes out.

Reiko's role is the same role as Havik's is to Ashrah.
He's mainly in the game as an antagonist to Kung Lao. As far as an extended role in the story we mainly follow
Scorpion, Sub-Zero, Johnny Cage, Liu Kang, Mileena, Baraka, Ashrah, Reptile, and Shang Tsung.
They get the majority of the screen time.
Geras gets very minimal screentime and is mostly in the game as an advisor to Liu Kang and to setup the next game.
Motaro doesn't get much screen time or voice lines

No Geras mainly takes the place of Liu Kang after his death as guardian of the hourglass/pseudo protector of Earthrealm.
He's mainly going to serve the same role Raiden did to Shao Kahn in MK9 but to Onaga.
Story of MK2 is in very early development so this is subject to change.
