RBY, GSC, RSE, and DPPt barely had a story to begin with. The story was 90% with your rival(s) and environmental/dex lore like Mewtwo's backstory or Lugia's tower. The evil teams made you go places but their motives were just super simple or moronic.

Cyrus' is a mess, idk what adventures did to him but that other manga (adventure! or something) just drew him to look really cool and imposing and it kinda helped alongside it just focusing on Dialga. His plan is useless with Palkia, it only makes a modicum of sense with Dialga.
Law enforcement in the Pokemon universe seems pretty ineffectual. Though I guess they can get away with it since some kid always manages to stop the big catastrophe
