Nevermind that Pneuma was CLEARLY telling Rex "goodbye" for good. There's no other reason for that specific part to happen if you're going to immediately bring them back to life anyway.

In your logic a scenario where someone manages to come back should NEVER exist under any circumstance.
If them dying and them not dying is the both don't serve any purpose for the story, it makes no difference except for the edgy "MUH SACRIFICE" gays. There is no further significance in their action resulting in actual death ot not, when that was the expected result when they did it.
Pneuma was ready to sacrifice, and Rex accepted it. Them coming back doesn't cancel magically cancel it.

Also note that the crystal doesn't just reactivates after a bit. It does only after a mote of light falls into it.
At most she gave it because there was a very faint chance, but obviously if it's very faint you don't act like you know you will be safe. You say your goodbyes and act with the assumption you won't make it.
Or maybe she didn't know at all and only gave it as a memento, and didn't expect to manage to come back.
