Because it's a sequel, the idea was to build off of the original 151 to expand upon them similar to how Johto expands upon the world by showing us what goes on next door to Kanto.

Most of them are "newly discovered species" in the Gameboy era of the Pokemon World, it makes sense not everyone is going to be running around with them when they're inherently rarer than the original fauna everyone's familiar with.

That's the point. Team Rocket's a disorganized mess of Giovanni loyalists who have no true plan or endgame other than desperately trying to reach out and reunite with a man who's long since fled the continent after being shamefully decimated in every possible sense by an 11 year old kid.
Wish the new games would take notes. We don't need 250 more Pokemon. We need multiple regions and more trainers and Gym Leaders to battle. We need longevity and a level curve that matches it. We need evolutions added to existing Pokemon to patch them out of being bad. (Power creep could be fixed if they gave 3rd evolutions to more Pokemon, or gave baby forms that allowed for better moves or branched evolutions.)
