Only recently have I heard of it being a thing and I never before knew of anyone that thought Hydrocity is pronounced differently depending on whether or not there's a fricking space in between Hydro and City. You don't pronounce Megaman different from Mega Man, do you?
Naka recently stated it's supposed to be Hydro-city, which people are taking as the ultimate answer, though I'm not sure if he even came up with the theme or the name.
Personally I've always pronounced it like velocity because it looks more like an aqueduct than a city and because of all the tubes shooting water around.

People always pronounced it differently, though it's been argued over more often recently. There was a long thread a while ago that sparked a lot of subsequent Hydrocity posting. Then there was a twitter poll by the official Sonic twitter and now Naka believes it's pronounced Hydro-City, so events have just kind of naturally created an uptick in Hydrocity pronunciation autism.
