We don't know when Portal 2 takes place. However it is questionable why didn't Combine or rebels capture the facility.
Because GLaDOS supplied the Combine with some of the Aperture tech in exchange for leaving her and the facility alone
Combine would still forcefully take the facility.

You can find the borealis in Portal 2. It's heavily implied it takes place far into the future.
