Why should the protector of Kalos be bigger than the planet? Rayquaza protects the ozone layer and it's relatively small as frick. How would that even work when its physical mass is distributed through cells that are located on the planet itself?
First, it's not just the protector of Kalos, but of the entire Ecosystem.
Since Zygarde needs to be in either 10% or 50%, it can call out all the cells at once if necessary, and can adjust it's position during it so it's not destroying anything on the planet when growing to it's final size.
It literally specifies Kalos' ecosystem in the dex entries, anime, and manga. You're also ignoring the part where the entirety of its mass is contained on the surface of the planet, meaning it physically cannot be that large because that's not how surface area works.
Complete Zygarde is just too perfect for an almighty entity, and you know it.

It only specifies Kalos in Gen 6. In Gen 7, it just say the Ecosystem, therefore, it's for the entire planet, so Planet-sized Complete Zygarde is logic.

Zygarde appearing when "the KALOS REGION'S ecosystem falls into disarray" just screamed a setup for a third version and this removal seems like an attempt to sweep it under the rug.

Easily fixed by making it a permanent forme change like Deoxys’ formes or something like Shaymin-Sky or being being required to a specific held item just like Giratina’s Origin forme. Also, by
finding all 100 Zygarde cells it should let you use the Zygarde Cube to choose any of the Zygarde formes freely, and not be gimped by power construct for the Perfect forme.
Lowering its BST from 708 to 680 and spreading its massive HP stat to other stats would be fair.
Another thing; Core Enforcer should be physical for the same reason Sacred Fire is for Ho-Oh.
This, and it should also have exactly 100 base speed, and have a dragon move that can hit Fairy-types.
Just so it can actually serve as the Xerneas/Yveltal counter it's meant to be.

Why didnt gamefreak just made this form a mega? it had 100 stat increase which all megas had. This form really fits it perfectly. I really wonder where zygarded got the red and blue color though. My headcanon is that the cancelled Z game will allow you to create an artifical mega stone from the 100 zygarde cells as well as Yveltal and Xerneas energy, hence the red and blue.
