If you're going to have an open world you need open world problems with open world solutions. RDR2 has a vast open world with very interesting towns and people but the mission structure is set with linear problems and linear solutions, even botw fails this in many ways as once it's time to do story shit you get locked in corridors that being creative with feels counter intuitive to what the game obviously wants.
Look at GTAV's like third mission, where you go into Michael's house. The objective is just to enter the garage, should be player freedom to how to do that. What happens is >stealth takedown tutorial to take out gardener >climb on car, to climb on balcony to enter 2nd story >scripted sequence of dodging daughter who goes and yells at brother, you go downstairs >scripted sequence of dodging the mom/tennis coach in the kitchen and you enter the garage >go into the car finally and Michael is in the backseat.
If you go anywhere the game doesn't want, you instantly fail the mission.
Think of getting to locations in Deus Ex there are always several ways in how to deal with enemies between you and the place you want to go. Vents, moving objects, baton them all stealthily, make noise for distractions etc
Is using Dues Ex really fair though? I mean the devs for those games don't have to compensate for a dynamic open world with radiant AI walking about where anything might go wrong if you don't compensate for it. They can just strictly focus on mission design for the most part.

You start off working for an organization, and as you realize that what it wants you to do is ultimately not your only option, your gameplay choices open up as well. It's why you can kill Navarre far earlier in the story if you feel that's the right choice.
Honestly I think most games, not just open world games, should have multiple methods to completing objectives. The Plateau, Eventide, and the Trial of the Sword are the most fun parts of BOTW because you have a tiny obstacle course with one goal and limited resources, but dozens of things you could do with them that make them all useful.
