What is pretty amusing is that recently they've been doing the rebuilds but only the first two, so nothing all that bad happens (they did the timeskip in Z3 but didn't explain anything or have it effect the main story), so in one of the recent games, pretty sure it is V, Gendo is just a normal nice dad who has lines like "Ikutski, give them the stuff." when he sends you a mecha care package.
