Because word of God said so. It's a fictional universe and we've been told and shown what makes Pokémon a Pokémon and humans don't fit in that framework since humans don't naturally shrink.

Because they were shrunk by a machine. Humans don't have the natural ability to shrink, hence why they're not Pokémon. All Pokémon have the natural ability to shrink as a natural defense mechanism, some species have the ability to control this but most don't. It's no different than you having zero control over your own bodily defenses. A pokeball triggers a Pokémon natural ability to shrink in order to catch it or store it.
If you're taking the animations at face value, show the Pokemon using double kick. I guess it's canon that Pokemon hop in place and fighting energy in the shape of a foot slaps them
