Again, I was already playing the Director's Cut version on my first playthrough of it so I don't even know what's new and what's not so I'm not the right person to give you any input. In terms of player structures, there didn't seem to be any shortage of it but truth be told I'm not exactly sure on the specifics of how they work. I thought that it'd just spawn in structures from other players' save file so it wouldn't matter when they were built.
I'm assuming you already played the base game before this, and personally from what I've played, it doesn't seem like the kind of game I want to replay anytime soon considering it took me a 100 hours to beat. More of a "one and done" kinda game for me.

There are evidence to support both sides, MGS3 establishes that Ocelot's dad is The Sorrow so he probably inherited some spooky shit that gave way to Liquid's possession. They didn't elaborate on that. By the time you reach Arsenal, the game is essentially making you question whether or not shit is real so a lot of things get very weird (the spooky calls, the VR room, people showing up out of nowhere, plot twist after plot twist, etc.) so it's most likely deliberate. Raiden is also VERY mentally instable, he's not the most reliable person to share a point of view with.
FOXALIVE is Sunny's altered virus that turns off The Patriots' control while preserving the vital lifelines of society. Liquid Ocelot wanted the virus to destroy everything and plunge the world into chaos, he didn't know about Sunny's alterations which ruined his plan.
It's a secret test of character. If Liquid managed to kill Snake (and by extension defeating his supporting cast), then that means the world is beyond saving and deserves his wrath through the hostile takeover of the Patriots AIs. On the other hand, if they succeeded, then they wholly deserve their happy ending and he would still be on the winning end anyhow with the world now freed from the influence of the Patriots (or at least the bad parts of it).

Liquid would've won even if Snake didn't upload the virus, because he was ready to blast the AI satellite with a nuke. He was playing 4D chess where both results would make him win. Ultimately he got fricked over though since Sunny altered the virus.

Ocelot recovered a portion of the Philosopher's Legacy from MGS3 and Zero used it to form Cipher, which happens at the end of Portable Ops. By the time MGSV happens, he already has enough influence to control information at the snap of a finger (New York blackout, Ground Zeroes coverup, him being a ghost, hiding Snake, etc.) and it just gets even more powerful when the AI takes over. During MGS1 and MGS2, everything was controlled by the Patriots, both Liquid's insurrection and Solidus's uprising have Patriots agents making sure that they all go as planned. President Johnson and President George both expressed disatisfaction at being a puppet of the Patriots, which implies that the AIs are already in full control of most everything.

My personal pet peeve is that they don't really elaborate on this period all that much. In MGS3, he never really seemed to care all that much about The Boss aside from "oh yeah we were co-workers for a bit" and then MGS4 rolls around and says that he idolized her as much as Big Boss did. MGSV did a good job fleshing out what he became, but the part in between MGS3 and that is still missing. And that's just Zero and he has it pretty good all things considered, we're still left with just accepting the fact that Para-Medic and Sigint just naturally goes on to being unhinged psychopaths.
PO takes place 2 years after 3 so there's not really much to work with. It's already the bridge game between 3 and PW although Kojima doesn't like it for some reason, and admittedly I don't really remember much about it either.

The worse part about it is that Kojima actually planted the seeds for that in MGS3. Some calls with Para-Medic has her express some morally questionable ethics as a medical officer with using Snake as a lab rat to fill up missing entries in her Tselinoyarsk Survival Guide for Dummies, with one in particular being an obvious foreshadowing to Les Enfants Terribles. I'm pretty sure there's some stuff for Zero and Sigint as well but I don't recall them being as blatant off the top of my head. But it's still such a huge disconnect to go from 3 to 4.

MGS4 ruined Solid Snake as a character. He goes from clueless in MGS1, then to a hardened and seasoned mentor to Raiden and is able to form coherent sentences without grunting and constantly asking question like a moron. Then comes MGS4 and it's like he's regressed as a character, since in Japan, apparently Protagonist = has to be a moron. I get he's supposed to be old, but they could've given him more nuance. All the nostalgiagayging and dialogue between Snake and Raiden make MGS4 a slog.
the whole point of mgs4 is that he's old and busted anon, of course he regressed. he wasn't so much as clueless in mgs4 than the fact that EVERYONE had no fricking idea what was going on in that clusterfrick of a plot. characters were withholding information from each other for no reason, the gang was moving from one part of the world to another for like 5 times in the span of a couple of days, cutscenes were too long, etc., even the player couldn't keep much less poor old snake.

By the time you reach Arsenal, the game is essentially making you question whether or not shit is real so a lot of things get very weird (the spooky calls, the VR room, people showing up out of nowhere, plot twist after plot twist, etc.) so it's most likely deliberate. Raiden is also VERY mentally instable, he's not the most reliable person to share a point of view with.

FOXALIVE is Sunny's altered virus that turns off The Patriots' control while preserving the vital lifelines of society. Liquid Ocelot wanted the virus to destroy everything and plunge the world into chaos, he didn't know about Sunny's alterations which ruined his plan.

If Liquid managed to kill Snake (and by extension defeating his supporting cast), then that means the world is beyond saving and deserves his wrath through the hostile takeover of the Patriots AIs. On the other hand, if they succeeded, then they wholly deserve their happy ending and he would still be on the winning end anyhow with the world now freed from the influence of the Patriots (or at least the bad parts of it).

Liquid would've won even if Snake didn't upload the virus, because he was ready to blast the AI satellite with a nuke. He was playing 4D chess where both results would make him win. Ultimately he got fricked over though since Sunny altered the virus.

By the time MGSV happens, he already has enough influence to control information at the snap of a finger (New York blackout, Ground Zeroes coverup, him being a ghost, hiding Snake, etc.) and it just gets even more powerful when the AI takes over. During MGS1 and MGS2, everything was controlled by the Patriots, both Liquid's insurrection and Solidus's uprising have Patriots agents making sure that they all go as planned. President Johnson and President George both expressed disatisfaction at being a puppet of the Patriots, which implies that the AIs are already in full control of most everything.

My personal pet peeve is that they don't really elaborate on this period all that much. In MGS3, he never really seemed to care all that much about The Boss aside from "oh yeah we were co-workers for a bit" and then MGS4 rolls around and says that he idolized her as much as Big Boss did. MGSV did a good job fleshing out what he became, but the part in between MGS3 and that is still missing. And that's just Zero and he has it pretty good all things considered, we're still left with just accepting the fact that Para-Medic and Sigint just naturally goes on to being unhinged psychopaths.

The worse part about it is that Kojima actually planted the seeds for that in MGS3. Some calls with Para-Medic has her express some morally questionable ethics as a medical officer with using Snake as a lab rat to fill up missing entries in her Tselinoyarsk Survival Guide for Dummies, with one in particular being an obvious foreshadowing to Les Enfants Terribles. I'm pretty sure there's some stuff for Zero and Sigint as well but I don't recall them being as blatant off the top of my head. But it's still such a huge disconnect to go from 3 to 4.

i think one of MGSV's gravest sins is that it doesn't properly bridge the gap between the support team in MGS3 becoming cartoonishly evil bad guys that form the Patriots. like narratively speaking it does bring up stuff like Paramedic getting into genetic shit and SIGINT taking over DARPA but it doesn't give them any character stuff so you don't actually see how Paramedic goes from lol haha goofy movie girl to sociopathic monster that tortures Gray Fox and turns him into the Cyborg Ninja.

The thing is that they're just like Big Boss. The story TELLS you that they're "le evil villains", but whenever you actually see them on screen they're just normal people who ended up committing acts that are seen as villainous probably for reasons that to them were justified.

He goes from clueless in MGS1, then to a hardened and seasoned mentor to Raiden and is able to form coherent sentences without grunting and constantly asking question like a moron. Then comes MGS4 and it's like he's regressed as a character, since in Japan, apparently Protagonist = has to be a moron. I get he's supposed to be old, but they could've given him more nuance. All the nostalgiagayging and dialogue between Snake and Raiden make MGS4 a slog.
the whole point of mgs4 is that he's old and busted anon, of course he regressed. he wasn't so much as clueless in mgs4 than the fact that EVERYONE had no fricking idea what was going on in that clusterfrick of a plot. characters were withholding information from each other for no reason, the gang was moving from one part of the world to another for like 5 times in the span of a couple of days, cutscenes were too long, etc., even the player couldn't keep much less poor old snake.
