I haven't looked into it extensively, but I know Disney isn't putting much into it. They have other things to worry about, and their debt has hit astronomical levels. Investors are there, but most are slowly moving away. Trying to avoid the Iger fallout. Ubisoft need to deliver on this or they will not receive additional contracts from the Disney company.

By the time of the CIS they had already phased out the need for a control ship.
Insteady someone got the bright idea to create a killswitch that could be activated by the ruling CIS leaders on Mustafar.
They can't get the lore right though so in some works the droids need to be recharged after just a few days in the field, while in others they're still operational decades after the Clone Wars.

That was that episode in Rebels. Every CIS unit needs to recharge every few days, those droids specifically were under the command of a super tactical droid that throught that the shutdown code initiated after the end of the clone wars was a trick so he did not have the units under his command shut down. So they kept functioning and he had them recharge as they would normally.
I was specifically thinking of that Star Wars rogue squadron game where you crash land on Geonosis and there's still active battle droids on the planet trying to kill you on the imperial search party looking for you

I think Rogue Squadron came out before Clone Wars and Rebels, and Filoni doesn't have the time to look up the lore of every star wars video game or comic.
I think there also were comics written at the same time as the video game where battle droids were found motionless, but still operational long after the clone wars was over.
Mostly so you could have scenarios where stormtroopers or rebels had to fight battle droids.
Basically every CIS droid after the battle of Naboo is now an autonomous unit, they don't use those massive central control spaceships anymore. This means that the droids themselves are a bit dumber but atleast there's no risk of a kid barrelrolling into the central core and blowing all of it up.
Commando droids are advanced units that specialize in infiltration, being even able to mimic clone trooper's voices. Their chassis is also made to be very similar to the phisique of clones so they could go undercover if they wore their armour.
