Ho Oh is tied to the roaming legendaries, tin tower, burned tower, etc. Lugia's existence has no connection with the rest of the game in the originals. In the remakes they make the kimono girls go to the bottom of whirl islands which is massively contrived.

Because Game Freak hates Gen 2 Pokemon. When Gen 2 Pokemon were being made, merch and anime people kept forcing Game Freak to simplify the mons to make them easier to animate and make into toys (and maybe to avoid another Jynx/Kadadbra controversy) . Game Freak is still bitter about having to kneecap their designs so they misplace their frustration onto the Gen 2 mons.
When Gen 3 was being made, Game freak was allow full freedom to do what they wanted. That's why Gen 3 gets cool stuff like broken megas for the starters and the megas, while Gen 2 mons get nothing but neglect, and dexcuts.
