That's the fun part, that was never the mystery. The game laid it out as clear as day that it was time travel.
The mystery by the end of the game was who sent the paradox pokemon in to the past in order for heath to write about it.
So it was always going to be time travel, imaginationgays just can't into time travel so they made an alternative, even more complicated idea.

I'm pretty confident that it's literally not possible to write a good time travel story and including time travel in your work is an automatic point against it
PLA is a simple time travel story. You don't need to do something crazy for it to work.
The best way to write a time travel story is to either say frick it and decided that what changes you do in the past won't affect your present (which you could argue that it just becomes a parallel reality story at that point, but travelling in the past is already that anyway) or make it a closed loop, but it's way easier to frick this one up than the former. Case in point, this dlc.
12 Monkeys is closed loops and it's one of the better time travel stories, same with Primer. unclosed loops just lead to too much nonsense, but if your story is Bill and Ted that's fine.
