It’s not kidnapping. Mons let themselves be caught because they realize the trainer is better than them and want said trainer to train them too. If you successfully sneak up on them, they acknowledge your superiority and let themselves be caught.
That's the actual lore. All Pokémon are shonen protagonists who want to get stronger, and catching one is the way you prove that you're strong enough to be worthy of their loyalty.
