It is said to you multiple times in dialogue with different characters that the tribes there are basically feral animals and would kill anything that isn't their own in an instant. Joshua and Caesar helped uplift them from some defenseless tribe to something that could defend themselves. Obviously the ones outside that influence are still savage animals that need to be killed, Joshua was doing the most feasible thing he could do instead of attempting to talk to the braindead tribes and risk getting wiped out. In the end he was right in his decision.

That's easy to condemn while living in a relatively cushy world. Joshua lives in a setting where he had to be molded into a killer to make it through. Yet he's also a thinking man, and sought a purpose behind what he does. It works well enough for him, and a bunch of naive tribals are somewhat protected from a group of brutal savages. There was a reason he was Caesar's right hand man for 30 years. Getting burned alive and thrown off a cliff actually calmed him down a lot and gave him some perspective, but he still had some wrath left in him. Well, in fairness, they would've run into each other eventually.
