Star Trek: Bridge Commander is a really good "You are the captain of a ship and command it as such" game, highly recommend because it's a player perspective almost no games actually try to achieve. You can manually control your ship if you want, but otherwise you are ordering crew to perform tasks. The soundtrack is also S-tier.

Colobot was pretty neat for the time.
