it's okay because the game mode is rushed garbage anyway. little secret discoveries and rewarding exploration sounds great, in concept, except barely any of the runes actually do that. a handful got special attention (locks/pallies) but a ton of them are just rng mob drops or something equally cryptic, it doesnt actually reward exploring, just getting lucky. you'd be stupid to not look them up.

SoD means changes, yeah? You can change the way NMs are spawned in to make claimbots not a thing(claim shield with a lottery, autoclaim to a nearby player, spawn items, etc). FFXI is the game that would benefit the most from having the classic iteration be changed up. Pretty easy just to add new NMs and items to spice things up as well.
Horizon is a proof that the concept works but they don't go far enough(dynamis and limbus need multiple instances per zone). Official servers will always be better than private servers, private servers are always full of the mentally ill.

When it comes down to it, I think a degree of separation between the players and the people running the server is invaluable. That's the major reason I'd take Square over a private server, less chance of having to interact with staff and less chance of corruption becsuse even on the off chance that they're playijg the game, they might not even be on your server. Plus I think it was Eden where a staff member was found selling Gil to players. I'd rather Zhang and his bots sell gil than the staff. Private servers just ain't it, I'd rather let Square have a go at it again.
Plus if they really wanted to stop that stuff, banning clients caught using windower outright and making the game crash if you alt tab like it used to solves a lot of issues.
