What system would you use for a Madoka style magical girl game? I've heard good things about OVA but I wasn't sure if there were better systems I could use. I think what I'm looking for is something where characters are naturally tough compared to NPC, and they can have one or two crazy abilities that they can build up through out the game.

I played and GMed that on Fate Core like 4-5 times. Still think it's the best option, but... Fate is kinda different from other systems. You either love it or hate it.

You're looking for a free-form RP, because magical girl stuff isn't so much about purging evil as it is drama derived from character interactions and social repercussions. If there is a game that can run Persona it can run a Madoka. Alternatively, just fricking play MAID if you want cute girls doing cute things or your superhero game of choice if you want to blast shit with love beams.
I don't know anything about this setting in particular, but Witch Girls Adventures is a fun system.

I don't remember which edition of Magical Burst it was but MB was great for the game I played.
I'm not going to tell you that Magical Burst is a good game. RAW, Magical Burst is both an insane rocket tag game and one where damage doesn't really matter, the mechanica are insanely brpken, QC is nonexistent and the latest version (which fwiw I skipped) went full on the LGBT bullshit.
However, having played and ran it with my closest group of friends, I have somewhat of an attachment to it. And, for what it's worth, the few mechanics that do work (Overcharge and the eponymous Bursts) are the ones that are specifically made for making meguca be suffering.
Alternatively, I have heard good things about Princess Wing, if you have a deck of playing cards lying around and can vibe with its JTTRPG jank.

What would you use to run something based on Cardcaptor Sakura? Mostly taking on the premise that the players must capture a bunch of runaway spells. Maybe each player has an elemental theme as to base their initial capabilities and then they can use their captured spells to further help them in combat or their everyday life.
Could you not still use OVA? Build the spirits with extra attributes that players now have access too say instead of leveling?

Episodic monster smashing? Do you want battles where you have to puzzle out the enemy's weakness, or fights all about setting up to shout the name of your cheesy signature move and save the day?
Slice of life? Do you want systems for school life? To what extent will your magical girls be able to use their powers when off the clock? Do you need mechanics for keeping your powers and identity a secret? What about tracking fame and renown instead?
Romance? Your campaign is ruined, don't try.
Whatever system you use, if you know what kinds of gameplay you want, you can sand off the parts of the system that don't contribute, and create or steal mechanics that fill in the gaps. Even 5E can make for great magical girl games this way. Though you'll probably be better off starting from scratch.Threads like this would be better asking for mechanics that fit a certain theme rather than entire systems.

I was making fun of romance leading to awkwardness and/or erp. Everything else about a magical girl game is fine.
If you want to pick one genre staple or trope, I could try my hand at writing up some short rules to complement that at the table no matter what system you're playing.

Just use Fate. Approaches and stunts will give you everything you want power-wise. Cost-for-success mechanic + compels will give you enough drama themselves, just make high difficulties from time to time. And as a bonus - system proofed against autists, it just destroys them or scare away.
Mutants & Masterminds 2e would probably work.
