Box Legends based off of the natives' hurricane god and vaguely-twilek-resembling fertility goddess
The island has most of the major urban development in the northeast with the capital and is more rural in the rest like the south and west, with a big mountain range in the center that you often pass through to get around
You'd probably start in a rural area and work mostly around the mountains to maybe a more notable city like Ponce, before crossing over/through them to San Juan later in the game, and the classic climax where you finally ascend the mountains you've been dancing around the bottom of through the game like in Sinnoh

There's a local legend about the time some british pirates were coming, so the women and children were sent up the mountains with torches to safety, but the british just saw the mountains blanketed in torches lighting up the night and assumed it was reinforcements coming from the other side of the island, and decided to not take their chances and noped the frick out
This would probably be adapted to something like a legendary attacking and the torches from those fleeing being mistaken for the abilities of a powerful Fire-type or something, probably a hidden postgame quest involving lighting torches around the mountains to summon it. Off the top of my head, maybe some sort of guardian deity made of smaller flame spirits pooling together like a Wishiwashi or something

There's a smaller island to the east called Vieques, originally kept by the navy as a bombing/testing ground but people kept telling them to stop being gays and give it back and eventually they relented. Now it's part wildlife refuge, part off-limits due to contamination and unexploded ordinance. This would definitely be a postgame area, maybe housing the other legendary from the legend, and the off-limits areas are where it's scarred the landscape with its powers

Ran out of space (had to reword some things and cut some punctuation too), but there's lots of potential for unique Pokémon in the wildlife as well. For example, there's the really iconic Coquí, a type of frog (technically multiple species) that make a really distinctive whistling sound as their mating call. It's also home to multiple bioluminescent bays.

It's also home to the real-life Team Rocket, because some frickhead dicksucker security worker at the San Juan airport broke my luggage open and stole my Pokémon X out of it when I was a kid, then put it back on the conveyors with a broken zipper and clothes literally spilling out of it. I had a fricking shiny Skiddo.
Based off of this, the evil team can be something like... corrupt/impostor workers at the ports discretely poisoning the Pokémon of incoming tourists, claiming it's a disease they're trying to stop the spread of, and then taking them away ("to be treated") for some greater nefarious purpose or another using that as pretext.
And if the game ever detects a shiny Skiddo/Gogoat caught in 2013 gen 6 with my name as the OT, it overwrites your console's sysNAND with goatse and dispatches the Nintendo Ninjas to the billing address associated with your eShop account.

The Orre (based on Phoenix, Arizona) games come close

        >The villain of the first game is a corrupt politician
        >The villain of the second game is a rich old man (who was actually in charge the whole time, the previous villain was just another underling of his), and one of the other villains' goal is to become the region's governor

        But it certainly helps

Worthless island Mexicans are free to frick off at any time if you're going to be such ingrates. The only reason you're under American protection to begin with is because you begged and pleaded for us to liberate you from the yoke of the Spanish empire.

One of them is going to evolve into a Bruja, my bet it's the chicken since it's usually a key part in Puerto Rican Witchcraft, also it wears a hex ward necklace and feminine looking.
