I am torn between having modern pokemon start with gen 5 or 6.

Otoh, gen 6 with the megas is when we started to see the generational battle gimmick, and it's also when games really dropped in quality.
You need to stop using the word reboot when you clearly don't know what it means. It's hard to call gen 5 a reboot if you're just going by it having the usual generational counterpart anyway
Either way, the easiest way to go about it is continuity which would make 6 the start of moder pokemon with the introduction of the megaverse.
