For some species, they were meant to be used for your Stadium teams, which is effectively the final exam for any Gameboy Era Player.
For most though, you were simply meant to collect them to fill out your Pokedex and nothing more.

At the time, the only other third game was Yellow, which was more of TV show tie-in. So a game with new features, plot, animated sprites, better colors, and playable girl was real neat at the time

My issues with gen 2 also exist in HGSS. The level curve is terrible and the selection of Pokémon is absolutely awful. Only a handful of gym leaders and e4 members use johto mons, and most of the ones folks want to use for a playthrough are locked till kanto anyway! They didn't even fix it in the remakes
So the terrible level curves hit harder.
The several gym leaders with Pokemon all about the same level are more obvious.
The defeating the Elite Four and being dropped into low level Pokemon back in Kanto stings worse.
The Team Rocket grind is more miserable.
The Pokemon with pathetic stats stand out more.
All of the Pokemon introduced in Johto now locked in Kanto or even at the very end of the game before going to battle Red becomes so much more blatant.
Basically Johto suffers a lot from being a Kanto 1.5. I don't there's even enough to call it a 2.0. It doesn't get its own evil team with an evil story. Most of the highlights are meeting people from the Kanto region be it Professor Oak or Bill. It doesn't even have its own Elite Four. Most of the Gym Leaders don't even have a Johto Pokemon on their team.
