DeDeDe without a doubt. Bowser is held back by his desire for peaches while Ganondorf coveted winds and Ridley, well Ridley is only really intelligent in lore, in game he's always just a moronic dinosaur that attacks you.
Comparing the four of them, Ganondorf really feels like he has no character at all. Even in side materials like the manga there's just nothing besides evil dude who wants power. Or maybe I'm just annoyed by how they portrayed him in ToTK, a rehash of OOT Ganon with even less characterization... somehow
Probably Bowser. He has by far the most material in Bowser's Inside Story than the rest of the villains have in all their appearances put together. He's also been extremely consistent across all his appearances. DeDeDe is a similar character but is significantly less fleshed out due to communicating almost exclusively non-verbally and also having far less material to work with. Ganondorf is very inconsistent. In OoT and TotK, he's an autistic chuuni larper, in Wind Waker, he's a doddering, nostalgia obsessed old man, and in twilight princess, he's just a bitter fricking shithead. That his personality is different between the gamecube games was obviously intentional, but it also means that trying to conceptualize what "Ganondorf" would do in any given scenario always has to be followed by "which one?" even though most of them are the same guy. Ridley is by far the weakest of the lot. Not only does he not communicate in any of the games, but we don't even get any second hand accounts of his interactions with other characters. What is his relationship with the space pirates? What are his actual long term goals? What does he think about Samus? We have absolutely no fricking idea.

Eggman is actually far better than any recurring Nintendo villain. There's a LOT going on there in terms of motivation, modus operandi, and long term goals even before the Sonic Adventure games, and without compromising him, you know, being a villain.
I want to say Bowser because of Bowser's Inside Story but it's kind of unfair since only a series big enough like Mario would allow any opportunities for its villain characters to get main roles for people to know their thoughts and motivations deeper. I guess Dedede does get Dededetour and the rhythm minigames but they don't really do much to flesh him out. And if TotK Ganondorf is any indication, I don't expect Nintendo to do anything interesting with his character.
