I'd recommend Pokemon Sirius/Altair, who's better known sequel Pokemon Vega I plan on playing next. However I think Sirius/Altair are still a lot of fun, it's apparently the "grandfather of Japanese ROM Hacks."
Basically the premise is that the meteorite ended up hitting Hoenn and completely fricked it up, most of the towns in the game and some of the routes are completely different, and the meteorite also gave rise to a whole swath of new mons, most of which i think are quite excellent. I'll put a few in picrel for you. The story is basically a reskinned Emerald to the point where the new box legends aren't even part of the story, but I liked it either way. Also features a nice postgame where you travel to a location from one of the movies and features a big labyrinth to conquer in order to get a fakemon legendary.

Imo, only the GB/GBC games have any hacks worth it because the art style and programming feats are easier to achieve. The games seem to attract more talented artists than the GBA games anyway, given the amount of sloppy FireRed hacks there are. All that being said, I recommend the following; >Pokemon Perfect Crystal; a QOL of life improvement to Crystal that changes very little with to do with actual Pokemon and progression. It adds many upgrades, like being able to get all the games in one cart. >Pokemon Prism; A completely new region with Pokemon from every gen done in the GSC style. The story is a little amateurish, but the graphics are great (barring some trainers). >Pokemon Quarantine Crystal; A full Dex replacement hack. Easily the highest quality fakemon out of any hack out there. The main artist is very talented. It’s simply the best hack imo. Look it up!
I player realidea system as my first lne and it was really solid, felt like it was simply a standard game without any bullshit, it has some things to make it unique too.
There isn't single actual completed fan game using the DS engine with an entirely new region or story, and that is really telling of how moronic the pokemon community is.
There was one guy who was working on a DS fan game but the last update was almost a decade ago.

I didn’t recommend Crystal Clear as it is way too fan-ficcy for my tastes.
