It would depend on the motive's of Majora's host and whether or not Ganondorf has the Triforce of Power. If Ganondorf doesn't have the Triforce he probably gets his ass beat unless the host is a bigger buffoon than skull kid then it could be doable, if he does he might stand a chance since it's shown the ability to resist divine powers to some extent. Usually in this sort of evil vs evil battle Ganondorf would need some kind of plan to exploit his enemies own strength. Incarnated upset Majora would wipe the floor the Ganondorf with the Triforce unless he had something planned.
The Zelda games deal with Time travel and manipulation a lot, but they never have Link jumping timelines or meeting different incarnations. The closest thing would probably be the Hero's shade from Twilight princess

Maybe. It at least a version of it. And maybe they stopped worshipping the the Goddesses because they never did anything to help. It would also explain why there is no royal family.
