Basic Genesect and Darkrai can beat up base Mewtwo and Deoxys but not their other Forms. That yellow furry can probably beat Darkrai but not Genesect. Yep in a level battlefield, Genesect will triumph. But once Mewtwo powered up or Deoxys switched form, Genesect will be fricked.
Sure Deoxys may be able to Shadow Ball Mewtwo first but Deoxys lack raw power to OHKO Mewtwo even in Attack Forme. Mewtwo can simply counter with his own Shadow Ball that can vaporize Deoxys Base/Attack/Speed Forme in a single shot.
Some autist many years back on another forum put every pokemon against each other numerous times to develop some complete tierlist (this was in gen4).
He ultimately came to the conclusion that both Mewtwo and Arceus were ranked 1st, tied at the top. Each one had a set that could beat the other. There was never one set that was capable of fully stopping the other. Mewtwo and Arceus were able to do this to every other pokemon, but not to each other.
I imagine it would be similar with this spread of pokemon with Mewtwo at the top. Mewtwo being able to have one set for each pokemon that would always assure victory. Truly the superior life form.
