Yeah its really just the anime with this. They're a species of rare pokemon thats still thriving, just elusive.
The japanese version established Alto Mare as a Lati haven, with multiple members of both species visiting the place. They just focused on a particular pair of Latis that were brother and sister.

The anime often shows legendaries as not being unique too.
There's an unsettling amount of autistic children running around the internet think that legendaries are unique and singular examples of creatures, because Game Freak only lets players catch one per game file.

I think their roles in the games also helped. Roaming legendaries are exciting, especially as a kid when you dont fully understand the mechanics, so randomly encountering them was like an adrenaline shot. It helps that you see them in the intro, it adds a sense of mystique to them, and their designs work perfectly for this role-- it's easy to imagine them soaring over the land and sea, and getting brief glimpses of them. And, for those lucky to actually get the Eon ticket, seeing their counterpart on a mysterious island was cool.
Just a lot going right with them. They're great Pokemon.

The Latis are popular as frick, I'm not surprised the devs threw the more popular pokémon into their palblender.
Not weird at all. They're popular, and Jetdragon there expands on their Soaring ability from ORAS by letting you free-ride it anywhere like the Raidons.
Also, 'aeromorphs' have been a thing for ages, so while this one is obviously taking design cues from the L@tis, it's also still drawing from the 'airplane dragon' concept that they themselves were drawing from.

They have design similarities with Lugia and the Togepi line which makes me really love them. I'm a sucker for anything that comes in pairs as well, and I think it's easier to love something when you have 2 matching mons (i.e. gardevoir and galade; box legendaries, etc...) because our brains like to be offered with a simple choice between red & blue, black & white. It kinda ties into the theme of versioning things. People feel more like their choice is a personality expression thing.
