With Cubone, I imagine that one of the first researchers witnessed how a baby was curled up between the bones of its mother and put together this whole story (ignoring that the mother was killed perhaps by a predator and that naturally the Cubone is born with an external exoskeleton that looks like a skull) something like the false myths of our world; Ostriches bury their heads in the ground when there is danger, camels store water in their humps, lemmings commit suicide to control the population.
Just imagine the story that a Pokemon professor would have made up just looking at this image.
