This is suppose to be a repeat of the Machina War. Where the use of Machina was making magic obsolete - which was bad for the Magic Mafia Authorities. Ignore the city names like "Bevelle" and "Zanarkand" because all the cities at the time had a mix of magic and machine.
The mages basically planned a smear campaign against machina. So they sent robot foot soldiers to Besaid to kill the summoners...with bombs(monsters) disguised as blitzballs. Then blame Zanarkand for not having gun-control laws or whatever. This might have worked - except the robot soldier project wasn't complete. The guy in charge of it, Alb, was behind and feared for his life. So he just stuck some Bedohls in yellow suits and faked it. But of course people catch on when they see robots bleeding.
In retaliation, the remaining Zanarkand summoners became fayth to summon Sin, and they destroyed Zanarkand themselves. Then the mages shows up with protesters and crisis actors like <There ought to be a law>
"Look what Machina did to your, um....whoa, what happened here?"
And Yunalesca is standing in the ruins like "Look what Summoners did to your machina"
Then she breaks out in a Taylor Swift Song >Karma is a my boyfriend >Karma is a God >Karma is the breeze in my hair on the weekend >Karma is a relaxing thought >Aren't you envious that for you it's not?
It's not mentioned. But I assume Vegnagun was "Plan A".
They shelved it because it couldn't tell friend from foe.
You can interpret that as meaning Vegnagun knew Alb's dirty secret, and refused to use "Fake Bedohls" as target practice because it knew they were real Bedohls in suits.
In anycase, it was capable of self defense and can sense when people want to dismantle it. The Bevelle/Mages were essentially putting out fires they started. They only built it up to tear it down.
It's hard to say how much time passed between the Besaid "bombing" and the summoning of Sin. But by that point they knew the robot foot soldiers were fake and reasoned Vegnagun could work in their favor.
Shuyin tried to use Vegnagun to end the conflict but got caught.
According to the Ultimania, a "spy" brought the sphere of Shuyin in prison to Lenne. I reason, she was about to join the fayth on Mt.Gagazet. Which explains how/why Kimahri found it there. So Lenne went to Bevelle instead to rescue Shuyin.
As a side note: Shuyin might also be a Bedohl himself. The spiral pupils that the Al Bhed have are a mark placed on them after the fact. They were already mistreated and used as slave labor to begin with. They were being forced to create machina.
Which sounds weird, I know. But it's just like the bearers in FF16.

You're in the crap universe where Versus 13 didn't happen. Got turned into a fragmented FF15 with a senseless movie tie-in, 2 anime backstories, 4 DLC episodes, and a novel with an alternate ending.
I'm replaying it now (with cutscene skip and JP voices) and the battle system is just as awful as I remember. Character swapping should have taken a turn, or they should've allowed for PS1-style ATB. It's so damn easy, you just switch to a character that counters the enemy with the next turn coming up.
I'm still oddly enjoying it though.
