They probably thought the long neck worked for a few more specific reasons, to give it the appearance of a cloud with a lighting bolt, also a play on brontosaurus aka "thunder lizard"

Brute Bonnet Still looks like a Mushroom, Slither Wings still looks like a moth, Sandy shocks still looks like... Magneton, But Raikou and Suicune dont look like any of the things they were originally based on

You’ve literally proved that the original elements of the new design stand on their own, and have thought put into them. The new elements compliment the fact that Raikou is used as a base. The thundercloud Harkens back to the original design and in no way detracts from the new one.
