As for the Michiru substory, it was fairly harmful, however considering the mere quantity of substories, it was bound to happen that two contradict each other through different people writing different stories. Beyond that, a lot of language used by trans women in Japan are also commonly used by cross dressers, so it could have been mixed up in localization.
I think the safest assumption to make is Yakuza 3 is anti hon, but they certainly did not positively represent a trans woman, modeled off a real trans woman, because they hate trans women lol

But I think Yakuza 3 remastered did remove a side quest, and 4 and 5 remastered removed the pachinko minigame, as well as the remastered collection being retranslated. Also a bunch of licensed music tends to be removed/changed in the Western versions of Yakuza games, but you can mod those back in if you have them on PC.
