Honestly I'm fine with the idea that pokemon shrink it's just the way they shrink I find stupid, if there was this magical stone that forced pokemon to shrink down then humans used that stone to create the first PokeBall I'd be totally fine with. Them just shrinking it kinda dumb
I would make another system: each pokemon have "den", and within certain radius they'll turn into energy and return to den if they faint. If outside of radius, or if den is taken over, or if they refuse to faint, they die. Pokemon challenge each other, and can refuse to battle, this way they aren't all extinct.
Moves like "Flip Turn" hijack this process, and switches to family member from the same den.
