I tried this, each "floor" was a portal to a different universe, and the party had to figure out how to open each floor's portal before moving on.
It was fun, but a bit railroady for the players. but some players like being railroaded.
I did a short PF1 campaign back in the day where the party got hired to inspect if a wizard's bottomless pit was indeed bottomless.
It was alright, probably would do it better now after watching Made in Abyss.
Environmental effects was something I didn't see MiA use too much. Fog, falling water, smoke or rushing wind can get really mean when you're scaling down.
Repeated trips from civilization to a (gigantic) megadungeon absolutely works, it's how the game started after all.
Actually living inside the dungeon for a long time is more challenging as a gamemaster - you need to have water, food, light sources, some places to rest etc. that look natural inside the dungeon.
