It actually does make sense in dread since she loses her powers to a chozo chad, and the planet has suit upgrades on it because its a chozo planet.

Prime 2 had the best lose your powers set up. Samus literally got mugged, and now she has to get her stuff back through interesting boss fights.

Samus wasn't really mugged there. The X didn't steal her shit. They just cloned it. She lost her abilities from having her suit cut the pieces.

I would say Fusion. The fact it was taken apart when treating the X on Samus is the only time I've actually felt it natural to start the game weakened
Yeah, aside from fusion, I usually prefer a non-diegetic approach. There's no reason samus doesn't have her powers at the start of super other than the fact the game would be pretty boring if she did.
Prime 2 due to the Guardian boss fights, but Fusion is a close second since it's also strongly tied to the plot.
on in dread and prime 1, she gets a malfunction in the armor, making her lose her powerups.
in fusion, are removed in a operation because the x virus was combining the armor with the skin of samus.
on the others it is explained that samus give the upgrade and powerups to the federation for them to study them.

dread the emmi have very similar abilities that samus have, and the emmi is made by Galactic federation
fusion not only they where studying samus base power armor, but also fusion armor, that why they could make the ice missil, for the new suit, and even to download data to the power suit, like chozo tech.
prime 1 , in a few of the scan from the space pirate, it say that the galactic federation is similar to samus in arm power , and space pirate also do their own studies, even trying to copy the morph ball
