That might have been an equivalent exchange type thing. Entei may not have had her father's soul, but he might have been present specifically because her father was gone. You can't really blame anyone for thinking Entei was him transformed. That was my first interpretation, and only last year did I realize that isn't true.
This movie is unironically great and the unown in this are the most menacing a pokemon has ever looked. its good even by non pokemon movie standards imo.
