I'm pretty sure they're referring to the pip holes. Assuming a uniform material the paint won't offset the weight of the holes so the higher the number the more likely the die is to land with that face up.
If the dice is balanced, it literally doesn't fricking matter how the faces are arranged, they will all have an equal chance of occurring.
