Z-A starts a few years after XY. The firing of the Ancient Weapon had unintended consequences. Something unusual is happening to Kalos' environment and scientists don't know why. The balance is collapsing. So people decided to shelter Pokemon in cities while they work on a permanent solution. But cities aren't built for massive and variable Pokemon population, and tearing them down will cause conflicts among people so Quasar Inc. come out with a plan. Somehow, they managed to build a machine based on schematics presented by a mysterious scientist from Paldea. Lumiose City will be their experimental subject. They will redevelop the City, but in the past so that no conflicts will happen in the present. But the machine isn't perfect. It can't send living body into the past. So Quasar sent a humanoid robot into the 1800s and (You) obviously going to pilot that robot.
Past Lumiose was a small Town. The Mayor was an aspiring woman (she looks like Leandro). (You) make a deal to work under her and develop Lumiose Town. Quasar will send tasks to you so you need to finish those tasks in order to get Points you can use to make upgrades. You will get money from the Mayor after finishing her tasks so that you can purchase items for you to use in that time period. Each time you finish Quasar's major tasks, you will return to present to see the changes that you've made.
Past Kalos is divided into 5 Zones, with Lumiose Town at the center. Walking through respective town gates will send you to their respective Zones. You are not allowed to go outside of the Zones you are currently in. The robot will simply refuse to walk across the border. If you want to go to other Zone, you have to go through Lumiose Town because, reasons. (You) will do various tasks within these Zones, from collecting materials for townbuilding, surveying wildlife, or investigate what could possibly cause the natural imbalance that is happening in present Kalos. You will also collect Zygarde Cells along the way (they will be regarded as unidentified organism though).
As the story progresses, (You) will uncover conspiracy that will determine the fate of Kalos.

Turns out the reason why the nature is collapsing in present Kalos is because the Ancient Weapon had poisoned the Dragon Veins across the continent. Many pokemon are losing their ability to go Mega. Sycamore theorizes that the only being that can balance the nature is a Legendary Pokemon called Zygarde. You will have to start investigating about Zygarde in the past as there is no trace of it in present days for mysterious reasons. Eventually you'll start to realize that the unindentified organisms that you have been collecting are tied to Zygarde in some ways.

What's wrong with Assassin's Creed?
The ultimate weapon got fired THOUSANDS of years prior to the events of XY, you stupid, c**t. At most, we're going back 224 years to 1800 (I feel it's going to be a lot later in the century however) because the premise of the game is redeveloping old Lumiose to the city we see and experience in XY in miniature (due to the 3DS limitations). WHY does the simplest time travel completely fricking confuse bastards like you? Why?
You will encounter a mysterious man who called himself AZ in the past. He seems to be traveling the region in search of something. He will aid you all the time without expecting any return because he believe that doing good deeds will make that "something" return to him someday.
AZ will tell you a story of how the Ancient Weapon was activated long time ago. And that also caused the natural environment in Kalos to collapse in addition to killing thousands of people and Pokemon. He says that in order to bring balance, Zygarde must be fully revived.
Apparently, Quasar DO know about Zygarde. But they withheld the information from you. It seems that someone is pulling the strings from the shadow. Someone nefarious with malevolent intentions. They want to obtain the power of Zygarde for themselves. But since Zygarde is nowhere to be seen in the present, they send (You) into the past, under the pretense to rebuild Lumiose, in order to collect Zygarde Cellls that Quasar can use for themselves.
Zygarde has been your ridemon for a while now. 20% is a dog you can ride for speed. 40% is a fish you can ride across the water, 60% is a snake you can ride to climb cliffs. 80% is a flying dragon so you can fly across the landscape. The revelation that your taxi has been Zygarde all along came when Quasar decided to hijack your robot body. In order to prevent Quasar's plans, you need to find AZ in present times.
AZ revealed that he has been working since 200 years ago to find the whereabouts of Zygarde that Quasar has stolen from you. Quasar's sealing of Zygarde has been the true reason why the balance is collapsing in the first place. AZ has uncovered the secret facility where Zygarde is being held (the Power Plant's closed door) but (You) have to save it while AZ cause some commotions as a distraction (we'll see Eternal Floette causing havoc this time). AZ will also give you the rest of the missing Zygarde Cells that he has been collecting himself ever since your robot (controlled by Quasar) went rogue and attacked him 200 years prior.
Turns out the boss of Quasar is Leandro after all. He survived the firing of Ancient Weapon but half of his body need to be replaced with robotic implants in order to stay alive. With Zygarde under his wings, he can finally control both Xerneas and Yveltal. He is planning to totally destroy Kalos now as he realized that beauty exists only in death of everything there is. But his control over Zygarde is only superficial. Zygarde recognizes you as his true master and break away from Leandro's control. But he proceeds to use Xerneas and Yveltal to destroy Kalos anyway. At that time, Zygarde absorbs the rest of his cells in your possession and be Complete.
Zygarde easily subdue the two rampaging Pokemon with ease. Leandro autistically rants about how ugly the world is. As the shadow of Zygarde's foot closing onto his face, he realizes true beauty. Leandro gained foot fetish just before he is crushed to death, and for good this time.
