What matters is either the name of the animal/plant (or a pun) that inspired it, or the mythological creature it's based on.
I don't care much for Yanmega being Dragon type, but you could argue that since it's based on a prehistoric animal and some prehistoric mons are dragons, you could make it Dragon type, but that would probably be pushing it.

I view Flygon the way that a lot of people view Dragonite and Goodra: a goofy and ugly evolution that ruins the line.

if we redid the line then it should have been a flygon style evolution
first stage is a bug/water type with extreme high attack for a first stage and low speed
second stage yanma exchanges speed for much lower attack (though still primary offensive stat)
and third stage yanmega combines attack of the first stage with speed of the second stage
and if we're really going hard in on the dragonfly theme, give them abilities that prevent their attacks from missing if they go first
