Bolt and Wake are ancestors only in role as elemental avatars, not by genetics. Ancient Ho-Oh gave them life in a similar incident to the Burned Tower.

If Game Freak wanted to delve into time travel in these games, then Indigo Disk would be set in the past/future instead of featuring random ecosystems inside an artificial island.
